Season 2, Episode 1: Judgment Call

When a judge's wife is shot and killed, Don and his team look into the judge's cases to determine if one of his verdicts led to the murder. Using the judge's past rulings and Megan's expertise in profiling, Charlie creates a mathematical theory to identify the two most probable suspects from the case files. However, when the team discovers a link between the two suspects, the investigation goes in an unexpected direction.

Season 2, Episode 2: Bettor or Worse

Don and his team are called in when a woman attempting to rob a jewelry store in Beverly Hills is shot by a security guard. Charlie assists the FBI by using the keyless remote from the woman's car to help identify her and locate the store owner's kidnapped wife and daughter.

Season 2, Episode 3: Obsession
7 October 2005
The FBI becomes involved in the stalking of a popular singer after she is threatened by an intruder in her house and reveals a series of threatening letters she's received through the mail. Charlie determines the letters are from two different people after analyzing the handwriting. When a photographer is found dead near the singer's house, Don believes the photographer was murdered and his death is somehow related to the stalking case.

Season 2, Episode 4: Calculated Risk

Don and Megan are called to the murder scene when the CFO of a powerful energy company — who was about to testify against her fellow executives — is murdered at her home and her son is the only witness. Knowing there could be thousands of disgruntled ex-employees, Don asks Charlie to narrow the list.

Season 2, Episode 5: Assassin
21 October 2005
Along with David Sinclair and new FBI Agent Colby Granger, Don discovers a secret code during a raid and enlists Charlie's help to crack it. Using an elaborate game theory model called "hide and seek," Charlie discovers that it is a plan for the assassination of a Colombian exile living in Los Angeles. Charlie and Megan combine their expertise and work closely together to try to prevent the murder from taking place.

Season 2, Episode 6: Soft Target

A week-long series of counter-terrorism exercises are put to the test by Homeland Security in Los Angeles, but when the first one is violated by someone who releases a potentially lethal gas in the subway system, Don and his team are called in to find the culprit. Further investigation leads them to an unlikely suspect trying to prove a point about the city's lack of preparedness.

Season 2, Episode 7: Convergence

Don investigates a series of home invasions in which the thieves steal only high-end items from wealthy individuals. In the latest robbery, a father is killed trying to protect his family. Meanwhile, Charlie becomes upset when a rival theoretician challenges his most famous work and states that it is flawed. Alan prepares to open his own consulting business.

Season 2, Episode 8: In Plain Sight

Megan feels responsible for an agent's death following an explosion at a house where meth is being illegally produced and that the FBI targeted for a bust. While several men are arrested in the raid, the kingpin gets away and it's discovered he may also be involved in child pornography. When Charlie learns this and sees a disturbing picture of a young girl at the raid site, he becomes obsessed with finding her.

Season 2, Episode 9: Toxin

Don learns that someone is poisoning non-prescription drugs made by a leading pharmaceutical company after four people nearly die from the tampering. The perpetrator then publishes a manifesto in a local paper that leads Don to believe that the person may be a former employee of the drug company. Later, Larry shares his theory of the case with Megan and he discovers that he's attracted to her.

A woman researcher who specializes in Native American antiquities is attacked and killed at the museum where she works. The museum is located on federal land so the FBI is called in. Don's investigation reveals that the woman was working late at night on a secret project that involved the carbon dating of an object. Don and Charlie become worried about their dad after they learn that he is still holding on to his late wife's clothes, which he supposedly gave away months ago.

Season 2, Episode 12: The OG

An arsonist believed to be part of an extremist environmental group sets a fire at a car dealership that kills a salesman. The group's name is spray painted at the scene. It's the fourth such fire, but the first to claim a life. The activist group denies setting the blazes, which leaves Don with the task of determining whether it is responsible or someone else. Charlie and Dr. Fleinhardt, with the aid of a CalSci engineering professor ("Bill Nye the Science Guy") working in the school's combustion laboratory, try to figure out if there is a pattern to the fires by attempting to recreate a backdraft that would help provide a profile of the arsonist.

When the FBI is called to investigate a murder at a Los Angeles card club, it leads the agents to unravel a complicated card counting scheme involving a group of college students whose lives may now be at risk.

A Southeast Asian teenager is found in the blood-spattered basement of an old downtown hotel where she was apparently being tortured. The investigation soon reveals that the girl, along with three other missing women, are victims of a black-market organ-harvesting scheme. Don and Charlie try to find the remaining women before their organs are taken. Amita also helps by communicating with the teen, who is from the same area of India where Amita's family once lived.

Season 2, Episode 15: The Running Man

A DNA synthesizer with the capability of customizing diseases is stolen from the campus where Charlie teaches, and Don fears the thieves may be terrorists out to start or advance a bio-warfare program. He also believes the theft was an inside job and the chief suspect is one of Larry's top students. At home, Charlie discovers his late mother was once a gifted musician.

Season 2, Episode 16: Protest
3 March 2006
A pedestrian is killed when a homemade bomb explodes under a car outside of a downtown Army recruiting center. The investigation reveals that a similar bombing occurred exactly 35 years ago at an ROTC office that killed two people. The bomber was identified but never captured. A retired agent who worked the first crime is brought in to help with the new case, and Don must determine whether the original bomber has resurfaced or if a copycat is responsible.

Season 2, Episode 17: Mind Games

When the bodies of three illegal-immigrant women are found on government-owned land in a wilderness area, Don investigates and learns a psychic led the police to the crime scene after allegedly seeing visions of the bodies. The probe also reveals the women were cut open and religious artifacts were spread around their remains. When Charlie learns a psychic is helping with the case, he is outraged and sets out to prove the man is a fraud.

Season 2, Episode 18: All's Fair

In an effort to find the murderer of an Iraqi woman, Don enlists the help of the victim's cousin, who lives in Los Angeles. Through her cousin, Don learns information about the woman's disturbing connection to Saddam Hussein, which could lead to her murderer. Meanwhile, Charlie rekindles a romantic relationship when his ex-girlfriend comes to visit.

Season 2, Episode 19: Dark Matter

As Don and his team investigate the motive behind two students' deadly school shooting, Charlie uses the school's radio frequency identification system to track the shooters' movements through the school's hallways. When Charlie notices an abnormal pattern, Don and his agents reevaluate the evidence and discover an unlikely third participant.

When an ATF agent is found dead amid questionable circumstances, Don demands to take on the case, which revolves around an elaborate bank heist, after he learns the victim is his ex-girlfriend. As the pressure of his job mounts, Don recognizes the impact his professional life has on his personal life and he decides to investigate his flirtation with AUSA Robin Brooks.

After an unknown man opens fire in the FBI offices, Don and his team must investigate his motive and his connection to a dangerous arms dealer who is on trial. After almost getting shot, Charlie is visibly shaken and reluctant to return to the offices, hindering his contribution in the case.

An FBI investigation into a computer hacking scam, which taps into a bank's system to gain access to customer's identities and financial assets, becomes personal for Don when the Russian mob spearheading it comes after him and threatens the safety of Charlie and Alan.

Five young Chinese girls wash up on the shore; while Charlie works out where they came from, it emerges that one of the girls is carrying Avian Flu.

When two women are found dead with an apparent drug overdose, Don suspects a serial killer. Charlie's help on Don's case is hindered by his bizarre dream about his mother.
